A Common Problem - 301 Redirects
All,
Have you tried accessing your website without using www in front? Have you tried with and without index.html (or .php, or .asp etc)?
This is one of the most common problems with SME websites, and also one of the easiest to fix.
I just had a look back on a website I worked with 6 years ago and found that all the backlinks pointed to .htm, but the new site used .html - Links from the nytimes.com theguardian.co.uk, etc, all pointing to a 404.
I will put together a little guide on identifying and fixing the problem here:

Expecting tutorial guide soon.
Also, i know this isnt related to this topic but is it possible to make google reindex your website? I submitted a site to google long ago and now, i have changed the whole site. Yet google still displays the old pages which when clicked redirects to a 404 page. For example, www.site.com/comments.php is now www.site.com/index.php?m=comments and google still displays the www.site.com/comments.php
